Your network analysis layer contains a sublayer, such as the stops layer in a route analysis, that is already populated with network locations. Publishing this layer to a map service will result in the service using these existing network locations in addition to locations created on the client side.
Solutions
Take any one of the following actions to resolve this issue:

Do nothing. Mark this warning as an exception to avoid seeing it again.
Automatically correct this issue by choosing the appropriate option on the warning's context menu.
Delete the locations from the sublayer.

This message is given for network analysis layers that have inputs such as stops, facilities, and incidents. These layers usually do not have preloaded locations.
The message is also shown if the output routes sublayer is populated, as that should be the result of solving the layer with input locations.
